The Rise of Villains Saga is the second saga of the series. It deals with the consequences of All Might's retirement and All For One's imprisonment, following their climactic battle at the end of the previous saga.

Summary

Following the Kamino Incident, U.A. High School transitions into a boarding school in order to keep the students safe and to keep an eye on the supposed "traitor" in their ranks. The students adjust to life in the dormitories, as well as prepare for their upcoming Provisional Hero License Exam, becoming that much closer to full-fledged Heroes.

The students of Class 1-A manage to overcome the competition with the other schools, with everyone, except Shoto Todoroki and Katsuki Bakugo, passing and getting their licenses. In the aftermath, Katsuki confronts Izuku Midoriya, revealing he has figured out the truth behind Izuku's Quirk. After the two have a fight, All Might comes clean to Katsuki about the truth behind One For All, and he agrees to keep the secret for them.

With their licenses, the students are able to take part in Hero Work-Studies, and Izuku seeks out internship with All Might's former sidekick, Sir Nighteye, even though he believes Izuku to be an ill-fated successor for One For All. Meanwhile, Overhaul, the head of the Shie Hassaikai, seeks to bring the Yakuza back into prominence, thanks to a Quirk-Destroying Drug they have created using a girl named Eri, even forcing the League of Villains to assist them. After learning about the existence of Eri and the Shie Hassaikai's plans, a team of Pro Heroes, including Izuku and some of his classmates, raid the Yakuza's headquarters to rescue her and stop them. In the end, Izuku manages to save Eri and defeat Overhaul in battle, though at the cost of Sir Nighteye's life.

At the same time, Katsuki and Shoto take part in remedial lessons in order to get their hero licenses, while Endeavor struggles with officially becoming the new No. 1 Hero, what he wants out of it, and what it means for his relationship with his family.

After all the recent tragedies, Class 1-A decide they want to take advantage of the upcoming U.A. School Festival and put on a show that will help everyone relieve tension, with Izuku using this opportunity to help Eri smile. However, two criminals, Gentle and La Brava, plan to break into U.A. during the festival to demonstrate their skills to the world. Izuku stumbles upon their plot, and not wanting it to be cancelled, fights and gets them to surrender, before returning for the performance.

After the official unveiling of the Japanese Hero Billboard Chart, Endeavor and the No. 2 Hero, Hawks, are attacked by an extremely powerful Nomu, where after a long drawn-out battle, Endeavor manages to succeed and take it down. The situation leads to him becoming more popularly received as the new No. 1, with his family situation still remaining rocky, while Hawks secretly works undercover for the Hero Public Safety Commission to infiltrate the League of Villains.

Izuku has a dream where he is confronted with the vestiges of the previous One For All users. During a Joint Training exercise, where Class 1-A and Class 1-B, as well as Hitoshi Shinso, compete against each other in battle, Izuku inadvertently awakens Blackwhip, one of the Quirks of the previous users, and learns that he will soon be inheriting the other five Quirks as well.

Meanwhile, the League of Villains encounter All For One's subordinates, Doctor Ujiko and Gigantomachia, who challenge Tomura Shigaraki to see if he is worthy of becoming All For One's successor. At the time same, the Meta Liberation Army, a group that desire to liberate society so Quirks can be of free use, re-emerge and target the League of Villains, believing they are standing in the way of their goal. They summon them to Deika City, where the League manages to hold their own against the city-wide Liberation Army. During his battle, Tomura re-awakens the memories of his past, and breaks free of his shackles, decimating the entire city with his Decay. Seeing him as the true representation of liberation, its leader, Re-Destro, surrenders the Army to Tomura, which he happily accepts. The League and the MLA form to become the Paranormal Liberation Front, while Tomura enters a procedure with Doctor Ujiko to obtain ultimate power.

Knowing of the incoming danger, the Hero Public Safety Commission orders a secondary round of Hero Work-Studies for the students to prepare themselves for the upcoming War. With nowhere to go, Shoto invites Izuku and Katsuki to accompany him to the Endeavor Agency. While he's initially reluctant, Endeavor agrees to take them on after receiving a coded warning from Hawks, and trains his interns to better harness their Quirks. He also uses this time to come to terms with the relationship with his family.

After two months, Hawks manages to determine the location of Tomura's experimentation, so nearly the entirety of the Pro Heroes and students are assembled to shut down the Paranormal Liberation Front for good. Despite the heavy fighting each of the teams do, Tomura is awakened, now bearing the All For One Quirk, and plans to decimate everything. With One For All as his next target, Izuku is caught in the middle of an extremely deadly battle between Tomura and the Heroes. At one point, All For One temporarily takes over Tomura's body and attempts to steal One For All, but fails. In the wake of Gigantomachia's rampage, Dabi unveils himself as Toya Todoroki, the supposedly dead Todoroki sibling, as a way to discredit his father and society's trust in heroes. In the climax of the War, All For One manages to once again take control of Tomura's body, and flees the battlefield, leaving the remaining Heroes forced to pick up the broken pieces left in their wake, while he raids Tartarus and frees his main body.

In the aftermath, many cities are completely destroyed, villains start running out of control, and civilians are forced to flee or fight for themselves, as everyone starts to lose faith in hero society. Endeavor reconciles with his family as they resolve to solve their Toya problem together. Izuku learns more about the secrets behind One For All, and resolves to find some way to "save" Tomura without killing him. With All For One freed, and the name of "One For All" starting to become public knowledge, Izuku decides to leave U.A. to protect his classmates from danger.
